Please simply disable the Advanced Cache Preloading option in UP1.6 Settings.
This option is not needed in UP1.6 because we use the new textures format which loads instantly without mini freezes. So just disable and forget about this option.

Well, I didn't activate that at all.

Is your game using more than 2GB of RAM?
Are you loading some big map game save?

Where can I see if the program uses more than 2GB RAM? I am playing the campaign of the DLC, Russia. The problem has only been there since yesterday (third mission of the campaign). I also noticed that the singleplayer savegames are saved in C: Documents.
Added after 23 minutes 53 seconds:
Okay, I found it. I use Large Address Aware.

Large Address Aware is fine. It allows using more than 2GB of RAM in EE2 (up to 4GB, since it's a 32bit process).
However, I meant to check the RAM usage of the game process, in the Task Manager when the problem occurs. For campaign missions it should be pretty low RAM usage anyway, because they use rather small maps.
So it's still weird that you sometimes don't have saves listed

~260-275 MB RAM Usage
Added after 4 minutes 11 seconds:
I don't think that's correct. I play in full screen mode and when I start the task manager, the game pauses.

I have just had another value, 450MB. But doesn't that matter with a total of 32GB RAM?

EE2 is 32bit program, so it can't use more than 2GB or RAM, or more than 4GB of RAM when Large Address Aware is enabled (by default in Unofficial Patch).
The 260-450MB RAM usage is normal for this game, especially in small-map campaigns. This is far from 2GB which could cause the saves disappearing from the list bug.
It's possible that your system somehow assigns addresses from the large range to the game, therefore some bugs related to it occur. For test, you can try to disable Large Address Aware option in UP1.6 Settings and see if the bug ever occurs again. If it does, then it's something else. If it doesn't then it's just unfixable memory range limits that we have to live with. It's not a game breaking problem.

Just to make it clear:
The invisible game saves / playbacks / .scn files on the list are nothing dangerous. They're still physically present in the Documents / Empire Earth II folder. It's just some listing bug when game uses too much RAM.
So even if you don't see game saves on the list, you can still save your game and it should be there after you restart the game.
This bug however informs us that the "negative" memory addresses are being used by game, and some other things may not function correctly, or even cause crashes.
